Is there somewhere a Documentation/Map about the plugin Structure for Geodirectory Plugins to get a better overview, so I can find the relations of the files easier?

I want to take a deeper view into some modifications for my site.

As far as I know all plugins can be used independantly from eachother. Just install and activate what you need.

On the Dutch version of my lonely hearts ads site I have only GD plugins, besides Novashare which is external but in my opinion the greatest sharing plugin and Paytium I need to have paid sent-in replies, and on Pagespeed it gets 98, 98, 100, 100. I think the strcture you are looking for is already in the division between GD, GetPaid and UserWP.
