To fix that main menu margin issue use this code in

GeoDirectory > Design > Scripts > custom css

.geodir_category_list_view .main-menu li {
    margin-bottom: 0;
}

Please add this code in Custom CSS too.

.gdbp-listings-page .geodir_category_list_view .main-menu li {
    margin: 0;
    padding: 0;
}

Add these styles.

.post .post-content .main-menu ul li { line-height: 1.42857143; }
.post .post-content .main-menu ul li ul { margin:0; padding:0; }

PS: Those issues are coming from your theme. So i believe your theme is not compatible with that mega menu

Also add this code

.gdbp-listings-page .geodir_category_list_view .main-menu li {
    border-bottom: none;
}
