A predefined field with a grey cross cannot be deleted. Only custom fields with the red cross can be deleted.

I’ll try to answer your questions accordingly.
#1 If you are referring to the menu items, have you tried customizing the “navigation menu” in the theme options. Please refer to the theme author for more info.
#2 Apply this custom CSS code below into GD > Design > Scripts > Custom Style CSS
.geodir-widget.geodir_popular_post_category .cat-link { font-weight:bold; }#3 Go to Appearance > Widget in WordPress Dashboard and locate GD > Listing Top Section and remove the Popular post and search widget. Adding a back button requires customization which we do not provide unfortunately.

#1 Use the custom CSS code below to add some margins on the directory. Insert into GD > Design > Scripts > Custom Style CSS

I’ve just inspected your Website and I’m able to see the issue there. Could you please try disabling a non-gd plugins except Visual Composer and see if it works? I believe there is some sort of conflict going on there.
