How can I restrict access to the places in my directory only to logged in users?

You will need a membership plugin for that like s2member.

I am using Membership Pro, but the Places do not come up with a configuration box to only give access to logged in members. Does s2member do that with places, not only pages and posts?

S2member can do that by restricting access to URLs that have /places/ in it or whatever other URLs you want to restrict. There are other ways too, see http://s2member.com/features/
