Best practice is to never change plugin files, but to replace functions etc in your child theme’s functions.php.
So it all depends a bit on the changes you made; was there no other way than modifying core files?
Without knowing what changes you made and why, it is not possible to comment on other options.
If you want to keep the changes in the plugin files, then back them up before upgrading, then compare the new with the old and modify to suit. If you want to chose the homepage of your directory to be the homepage of your website, then:

Is your site sending emails if you add a user in WP > Users > add new?
I just tested this and I get the same on my test site.
I’ll alert Paolo to have a look at this.That is standard behavior in WordPress and GD.
Only the same user and admins can edit any GD listing.
There is nothing you have to do for that.
