1) I would use S2Member for all payments?

Paid events [package 1] is collecting payments using GD.
Paid restaurant S2 membership payments are collected using S2.

2) Would I also use S2Member for all website transactional emails (password changes, account setup, etc.) or just those payment related emails?

S2 would only be used for registration emails, because that is the only function it will have.
Password changes etc are done by UsersWP because that will be the plugin you use for registered users.

3) I still use Invoicing but all packages are set to $0 & I turn off automated emails?

Invoicing will still be used for all GD packages.
You will need to set package 3 to have the same renewal period as the Paid restaurant S2 membership, and set it so unless renewed, it expires.

4) If a customer’s premium account lapses and they revert to a free account that all gets set up in S2Member now instead of Invoicing? Is there anything to know during setup to prevent premium access to specific packages after they revert to Free accounts for nonpayment?

Invoicing never sets up user accounts. Invoicing is used for GD packages.
If a Paid restaurant S2 membership lapses they will loose access to the pages to renew their listing [and it will expire,, see #4), but will only be able to add a free listing.
Paid restaurant S2 membership will no longer be able to add jobs.

5) And to throw a curve ball in, can Franchises be configured into the above scenario? Would they just need their own GD package ($0) and S2Membership level?

Franchises are extensions to a GD package.
It depends to which package you add the option.
For example you could only allow franchises for package 3.

6) And finally, to make sure I understand the GD Free Event package: Can I have multiples of these and is there any limit to one restaurant using multiple events? For instance if I set up a recurring weekly event could 1 restaurant have a recurring event: Taco Tuesday and simultaneously have recurring event: Bingo Friday and recurring event: Sunday Brunch; as well as a recurring daily event such as Happy Hour?

There is currently no option to limit the number of listings a user can have in any package.
You can create as many packages you like, and restrict the submission pages depending on the S2 membership level.

Remember that we only support our own products, so if you need help with other plugins, you may need to seek assistance from them.
But we are happy to provide general advice as to how to use them together, as far as we have experience with that.
