WP Admin Password:One strategy would be to provide the directory users with links to locations or categories instead of a search function.
That can buy you some time to work with your 3rd party products to figure out if it is possible to remove their scripts on the directory pages.
You can also take a step to remove the 3rd party widgets from the GD pages to eliminate that factor, and then have a clear conscience when you stop the scripts from loading on GD Pages.
The reply from Unison didn’t include information about how to stop the scripts from loading on a particular page, so, you can ask make a ticket with them and provide specifics to the point of getting that information from them, perhaps a snippet you can use to exclude unison. The same would apply to the theme.

the site you reference is running a different theme and has different options, layouts, and styles built in.
Kor has given you a number of examples, but you will need to hire a a designer if you really want to change a theme to make it your own.

First visit GD > Design > Map and choose what to exclude.
Then, you can set the default CPT (Stories) by ranking it within GD > Custom Post Types > Edit (Stories) > Advanced > Order in post type list (set to one)
Then do that again for the other CPT and set that one to 9
Edit each post type and make stories closer to 1 than other CPTs
If the default map marker is missing, you can add it again at:
GD > Design > Map > Upload map default marker icon

Why not just add it to the content section, after your listing widget, then?
We might be able to help with CSS, but the issue you point out seems to be part of your 3rd party theme, as opposed to being related to the plugin. Nevertheless we can take a look.

the home map centers the map on all listings. You can adjust the zoom, but in order to change the center, it is only possible by adjusting the listings that are shown.
you can use the options at GD > Design > Map to hide posts by category or type from the map

If it is a search, the user sees the search page.If the search page is not serving your visitors well, you can adjust the “Near Me” settings default, and/or give your users a direct link to the city location page (as opposed to search) to eliminate users error.
The GD Breadcrumbs provide direct links to each location. If you have seen those, then you can know how to make link to the location, or you can use one of the shortcodes or widgets:

In cases where users might make an error, it can be advantagaeous to give them a link directly to the location page mysite.com/places/the-city for example.
Are you using Google? My advice is to merge the locations into whichever result you get in 90% of cases from Google, so that as you add more listings, you won’t have to merge them often, and then remove the other location by merging it.
You can find the option to merge in the Multilocations settings.
