I have a page on my menu titled ‘Sign Up!’ that links to ‘http://mysite.com/?geodir_signup=true’. Is it possible to make this page only present on my navigation when the user is not logged in? Is there a way to make a register button only appear to people not logged in?

You can achieve that with Buddypress and the GD Buddypress compatability addon.

Yes, I have both. However, the ‘activate’ and the ‘register’ tabs on the navigation stay there regardless of whether the user is logged in or not.

You should use the Buddypress menu items, and not link to the GD login page.
Check the screen options in the wordpress menu section, and you will find links you van add for logged in users and non logged in users.
