Can someone explain the naming, why it’s so different, if it’s something I need to worry about?
The prefix is set in the site on install. Is that what you mean?
is it better (in regard to the GD plugins) to just start completely over fresh with a clean install? Or, as long as I update them of course, does it make completely no difference so I may as well keep the structure and content I already developed?
Unless you are updating from GeoTheme there is nothing to worry about and there shouldn’t be a problem.
Some addons are old enough that they cannot take advantage of WP Easy Updates, though, so a mnual update it required. See this doc for info about that:

1. On the theme information it says that it recommends using the child theme. I don’t understand why and I’m not sure what this does. Do I need to uninstall the current theme and then install the child theme? Can someone help me understand this?
People like to make changes to a theme, by adding functions or CSS. However, it is always recomended to use a child theme. This is because there will be updates to the theme, and the updates will overwrite all the theme files. If the site is using a child theme, then the files will not necessarily be overwritten (unless the theme is udpated), but in most cases, the parent theme is updated (instead) leaving the child theme as is. Therefore customizations placed into a child theme will not be overwritten.
To install the child theme, download it , and then activate. Leave the parent theme in the site, and update the parent when updates are available.
2. When I attempt to sign up it only gives me a login menu. How do I make it to where people have to pay to sign up?
Go to the WordPress settings and allow “Anyone to register”
WordPress – Settings – General
3. I would really like the homepage to appear similar to the homepage of Yelp, but with only the above the fold area. In other words, I just want the homepage to feature a search bar, a menu and a sign in/sign up button. Is there a way to do this?
You can remove any widgets you don’t want from the GD Home widget areas, but you might consider creating a different Front Page and setting that as the site Front page in the WP settings at
WordPress – General – Reading – Front Page – Static Page
The reason is, if you remove all the widgets from the GD Home area, then the site location pages will lack content, so a custom Front page might be a better way to go.
The descriptions are not ‘inherited’, so, the France description doesn’t show on every city page for each city that is in France. Instead the description for a city in France will be shown, if it exists.

yes
– have vendor A as a featured listing
yes
– but restrict vendor A’s featured status so that he is only listed as featured in category 3 (and not category 1 and 5)
noFeatured status is not related to category. it is ‘additional’ to the listing.
Are you having the same problem with the Places CPT?
Have you already compared the sheet above to an example export of the gd_projects CPT?
At a glance the CSV is not ‘broken’ but I can say more if you can attach a sample export.

There is no way to set a max number of listings per category without a customization. After the first ‘3’ signups in a category, that particular category could then be excluded in the price package, but users with listings in the excluded category would not be able to update and apply that category again.
