Yes, files in the plugin folder will be overwritten on update, so, don’t put them there.
Make a new folder if needed.

The CSS in the link is for V1.We will need to check that on your site, it should not create copies of the images and all the buttons should work.

It would be a separate invoice/order.
The developers do have plans to add features related to your case but haven’t started on them, yet, as there are other important features they are working on before it. Because we do plan to add it we don’t have any particular recommendation for 3rd party addons.
There isn’t a setting for that and a CSS solution would not work very well.
I will ask the developers if they have plans for that and they will post an update here if they do.
You can try this CSS and adjust as needed:
header .featured-area { min-height: 0px; padding: 5px 0; }
