thanks for writing back. I checked the two issues on your site.
1. Page size with youtube video – I can see on your site that the youtube video is breaking out of the page width on mobile. I don’t see anything obvious and the developers will take a look and let us know.
2. Blog page sidebar – this looks like a bug. Even though there are widgets in the blog sidebar, and the blog sidebar is enabled in the customizer, the sidebar doesn’t show on blog pages.
I will flag this for the developers and they will fix it and provide an update here. Thanks for your patience while they look into it.

The Featured Categories section of the Featured area in Supreme displays the categories with the most listings automatically; it is a special feature built into the Supreme them. It does not have any settings to alter how it works.
You can use any non-GD page as your home page, yes. GDV2 does not come with a home page. You can make a new WP page, add listings shortcodes, and then set that as the home page in WordPress. The location page should not be used as the home page.
“Near Me” search is a prominent feature of GeoDirectory. You can find this in the Near Me search field or the location switcher, just click “Near Me”.

Find the custom link and add that URL, then a name like Add Listing, and add it to the menu.

I am not sure there is a built in solution that meets your needs exactly, certainly not with regard to launching a popup.
My first idea for how to go about this is that you should write some custom HTML in a text widget and place the widget to display on the detail page. You would have total control over the elements and markup. That could be accomplished without editing templates.
If you want a project then you could also make a predefined field that does exactly what you want, and an example of that is here: https://wpgeodirectory.com/custom-field-improvements-in-new-v1-6-6/
Either one of those will get you part way, but you may still need additional pieces for the popup. You can also edit the listing-detail.php template and add what you need in there.
