Re-save the categories custom field at GD > Place Settings > Custom fields > Categories.

There must still be slugs hanging around in your database from some earlier plugins or something else.
Deleting post or pages with the slugs is not enough, you need to permanently trash them, or they are still in the database.
Saving Location SEO settings should not change the location slugs really.
