You need to add the description to the category itself.

1 and 2 because the free plugin only allows to submit listings in 1 city (the default location). There is a premium add-on called the Location Manager that removes that limitation.
3 there is no shortcode. You can add it via PHP with this function:

you should be able to use that permalink structure for the entire site: %category%/%postname%/
I just tested it in our demos and I don’t see any problems.
%postname%/ is only the recommended one.

Another option would be to use the translation file and translate them with a blank space, that will remove them from the plugin output. This workaround would take a lot less time and would be easier to keep it update proof.
Yes you can add a location description through the Multi-Location seo settings, but that looks like a listings page, not a location page.
For the listings page you can add category descriptions.

I see what you mean, Google will see that as a soft 404, and it shouldn’t impact your rankings, however I’ll check with the developers to see if we can add the noindex tag to empty categories such as that one.

p.s. those words should not affect your SEO, Google knows how to recognize labels. What does affect your SEO on those pages is the absence of a general description or better one for each listing.

the system was built to create new locations, only when the 1st listing is added for that location.
There is no need to add them in advance, so the best (and only) way to do what you want and best practice, is to delete all empty location from your database.

the GDF does not allow to edit in greater detail how the directory looks.
It is a theme with a simple design that allows to easily create child themes, the modern child theme is an example, but in order to do that, you need to edit templates and CSS.

If you move from let’s say the 4 months to the 12 months, all license keys will change. Only thing that you need to do is deactivate the old licenses on your website, then add and activate the new licenses to be able to get automatic updates.
