Running two directory plugins also will result in issues, so try turning that off.I just successfully imported a category CSV without any problem.
GD uses special database tables, so that may be the reason why BackupBuddy does not work.

You can change the number of categories shown per page from the screen options [top right of the page], and then you only have to do a few deletes. That would be safer than trying to delete them in the database.
