These pages are using the GD Archive template:

As you can see, the https://chathamcountyevents.com/business-service-directory/ uses different components than the other CPT or GS Category pages (GD Archive pages).

You have not deleted all shortcodes on th GD Archive page, see image.

I cannot see repeated category lists, but I have added this to the shortcode: hide_empty=”1″
That will hide categories with no listings.
